The research group

The Department of Microbiology, Tumor and Cell Biology announces an opportunity to join the group of Professor Karlsson Hedestam as a PhD student in computational immunology. The group studies adaptive immunity and immunogenetics using a combination of wet lab and computational approaches. For more information, see http://ki.se/en/mtc/gunilla-karlsson-hedestam-group.

The doctoral student project and the duties of the doctoral student

B and T lymphocytes express highly polymorphic receptors encoded by gene segments that recombine in a combinatorial manner during lymphocyte development. By using next generation sequencing of expressed immune repertoires and computational analysis tools, variation in the genetic regions that encode these segments can be studied in-depth and in a high throughput manner. The group generates large amounts of adaptive immune receptor repertoire (AIRR) data in projects related to infection and autoimmunity. In collaboration with the Murrell lab, also at MTC, this PhD project will use existing tools and develop additional bioinformatic approaches for AIRR sequence analysis and apply to these sample collections.

Eligibility requirements for doctoral education

In order to participate in the selection for a doctoral position, you must meet the following general (A) and specific (B) eligibility requirements at latest by the application deadline.

A) General eligibility requirement

You meet the general eligibility requirement for doctoral/third-cycle/PhD education if you:

  1. have been awarded a second-cycle/advanced/master qualification (i.e. master degree), or
  2. have satisfied the requirements for courses comprising at least 240 credits of which at least 60 credits were awarded in the advanced/second-cycle/master level, or
  3. have acquired substantially equivalent knowledge in some other way in Sweden or abroad.*

B) Specific eligibility requirement

You meet the specific eligibility requirement for doctoral/third-cycle/PhD education if you:

- Show proficiency in English equivalent to the course English B/English 6 at Swedish upper secondary school.

Verification of your documents Karolinska Institutet checks the authenticity of your documents. (A) and (B) can only be certified by the documentation requirement for doctoral education.

Skills and personal qualities

Previous experience with analysis of AIRR sequence data is required. Knowledge of tools used for germline immune gene inference is an advantage. Additionally, the individual must have experience with core bioinformatics algorithms (eg. Sequence alignment, Hidden Markov Models, dynamic programming, etc) and data structures (trees, graphs, etc), and have demonstrated experience writing code, including in Phyton, to process high-volume next-generation sequencing data. We are looking for a highly motivated and creative person. Excellent communication skills in written and spoken English are required.

Terms and conditions

The doctoral student will be employed on a doctoral studentship maximum 4 years full-time.

- Other documented knowledge or experience that may be relevant to doctoral studies in the subject.
